Mass Spectrometry Imaging Data Analysis Software
Data format, Data conversion
It is necessary to convert the measurement data into an IMDX file, using the IMDX Converter function included in this software.
Data conversion procedure (202 KB)
IMDX Converter can handle the data formats listed below.
This is the data format of images acquired by iMScope series instruments. IMDX Converter can be used to convert "kbd" format data into "IMDX" format, which can be loaded directly into IMAGEREVEAL MS.
This is the data format that can be exported by AXIMA series instruments. IMDX Converter can be used to convert "Analyze 7.5" format data into "IMDX" format, which can be loaded directly into IMAGEREVEAL MS.
This is the data format that can be exported by the MALDI-7090. IMDX Converter can be used to convert "imzML" format data into "IMDX" format, which can be loaded directly into IMAGEREVEAL MS.
This is the data format that can be loaded directly into IMAGEREVEAL MS. When "Processed" type imzML format files are converted into IMDX files, interpolation is performed for the sampling interval that has been set (or peak width, if centroid is set in the original data), and the profile data of the same sampling position for all measurement points is saved.
For this reason, it does not precisely match the sampling position of the original data. Analyze 7.5 format data that is not exported from the AXIMA series is not supported. "imzML" format data that is not exported from MALDI-7090 may not be convertible to an IMDX file. The ability to use the "imzML" format data of instruments other than the MALDI-7090 has been confirmed, but the ability to convert all "imzML" format data files is not guaranteed. If you are using imzML format data, first check the operation using the demo version.
Data conversion procedure (105 KB)
The "imzML" format data consists of either "Continuous" or "Processed" type profile data. Operations using the "Processed" type centroid data have been confirmed with this product. However, when the centroid data is converted into IMDX format, it is converted into profile data.
Explanation of Centroid and profile (280 KB)
imzML files that can be converted to IMDX files are those with a file size smaller than 2 GB, a total spot count of no more than 1 million spots, spot counts in the X and Y directions are respectively no greater than 65,535 spots, and an m/z range of 5 to 500000. Analyze 7.5 files that can be converted to IMDX files are those with a total spot count no more than 38,000 spots and an m/z range of 5 to 500000.
The kbd files acquired by iMScope series instruments cannot be loaded unless LCMSolution (Ver. 3.81 or later) has been installed.
If the following error message appears
When using this software for the first time after installation, you must set the location to save the data matrix temporary file. Otherwise, a data matrix cannot be created. See section "Data Matrix Storage Setting" in the manual.
If the following error message appears
Please "register" the reference image before using "Similar Image Extraction" function. See section "Aligning the Reference Image and MS Image" in the manual.
How can I import my image as a reference image?
See "Reference Image Management" in the section "Menu operation" of the manual.
There is no box plot or histogram.
Please create the MS image and then select the desired image in the MS image list.
Statistics such as P value are not displayed in the "Data Matrix Table".
Please execute "test".
How can I activate the license?
See section "License Authentication" in the manual.
Number of pixels in ROI
The number of pixels in the ROI is not displayed currently. Please count the number of lines of "Original intensity" in the exported file.by "Export as text" from the histogram.
The difference of the "MS" and "REF" button
"MS" and "REF" are functions to change the display area so that the display area matches the entire MS data or reference image. If MS data and reference image are the same size, there is no difference.
Merging data files
It is possible with imzMLconverter if it is imzML data. (* It must be split into tiles)
